Is there a free app of software you’d recommend to take cleaner photos?

Also, does toning affect the pricing value at all, either negative or positive?

Positive if it attractive

Negative if ugly

in my personal opinion i think the first coin and third coin are great quality and beautiful toning. I've found that toning is great for these coins and to be cautious of any coins that are too clean. I think you did ok at $90 for all three, 30 a piece. i'm no expert and a beginner myself. I refer to this book a lot when considering value and which specific mint mark to go after.
